Q: Why does this harness work on a 2000 & 2002 but not 2001 gs300 n

Q: Is this for factory pioneer amps or will it work the Nakamichi system?

If your factory amp is located behind the glove box, this will work.

Q: So to bypass the factory amp just unplug the 2 bottom connectors from the factory amp and plug the kit into them and run the loose ends to the radio?

You unplug the white connector set 10-pin/6-pin (amp output to speakers). Connect the LS02B harness and run it back to the stereo location. Then connect the aftermarket speaker/power wiring to the LS02B harness.
