Can they be used on leather trainers, if so will they smudge?

I would recommend a paint marker such as POSCA for this use, i think they wouldn't dry down and would bleed quite a bit. Acrylic paint might also work!

Are these permanent ink?

These pens have Archival pigment ink for waterproof and fade proof lines. Perfect for writing in journals and scrapbooks. They will write on smooth non absorbent surfaces like plastic but are not permanent on those.

Do these bleed through Pukka pad paper?

No they don't bleed through any kind of paper ! They're great.
